Why is he going through all of this hassle for a man that has made his mission to ruin his life since they were little by repeatedly trying to abandon him in random places hoping that he would get lost and not find the way back home? Well, the answer is very simple: he can't take another day of Kuja and Terra giving each other moony eyes while the other isn't looking; he's going to scream if he sees them again on the verge of confessing to each other only to get interrupted by most random things, like professor Sephiroth with dyed pink hair and a katana in hand running after a manic professor Kefka, or the whole university having to be evacuated because in one of his experiments Luneth had accidentally created a nitrous oxide bomb, made it explode, and poisoned half of the student body causing people to laugh uncontrollably until they got sick. Another day of- what did Mikoto called it? 'Verbally edging each other', and he's going to end it right here and there!

Of course he knows that she feels something for him, he has seen her lingering gaze, her attempts to try to spent some time alone with him - and also the way Celes and Locke have no so subtly threatened him of severe consequences whether he should play with her heart, which adds to the also not so subtle way Zidane had tried to know if he feels something for her in return.
