   So a theory that I have is that Ichinose made Monika instead of Sophia, and sold her to Team Salvato instead of Madice. Monika's programming was then copied to make a game based on her, but they couldn't get her copies to have the same intelligence as the original. The original Monika was buried deep within the downloading storehouse but was somehow lucky enough to be picked by Makoto.
