Honestly love this it would be an insanely good story, and thank you for telling me about the chapter duplication I did go back and fix that. I do think I'm going to have the Ninja join UA (even though yes, they probably are more skilled than heroes) mostly because I wan them to interact with students more and also have no idea how I would write that, but I love the thoughts on the direction this story could go in. Sure I would definitely do a ninjago X mha crossover with the vigilante concept but I already have one ninjago X mha story and that's busy being beta read and I don't want to confuse my tester so I would put that on hold.
If I can suggest some ideas on the ninja going to UA, make them be stress as hell with completing UA years so they can get back home, like I said 3 years is a lot of time and unlike the first realm where there's an obvious way to escape, earth does not have that. And by then Garmadon may have massive control on the mainland and fully on the dark island, mabye even more.
Another idea I have is that the ninja are going vigilante at night, like I said, the ninja are probably going on depression mode to get back home and we already know if they have a goal in mind with the system stopping them, well crystalized is your answer. The vigilante thing is mostly going to be background so there's no need to really focus on it, unless you want to let's say have the ninja raid the yakuza to rescue Eri in which case go out on that front.
Lastly have you thought about how the ninja are going back to ninjago? Because like I said, "how? " is an understatement, there's literally no realm travel possible
