After the hero of the Wild was defeated and put in the Resurrection Shrine. Hylia took mercy on the injuried hero, and sent the spirit of her best to guide him.
Alternatively, Legend is a ghost like the Champions and Wild is the only one who can hear/see him. It goes about as well as you think.

    Summary

Intertwining lights of Gold and Sheikah Blue, forming wings at her back as she jumped. Invisible to her, but shining like a star to anyone with Courage in their veins.

Falling until the last moment and whipping out a piece of fabric that was very obviously unnecessary. She turned and started to bound over to the heroes she had helped on their way.

None of the eight recognized her until she got closer.

Legend gasped, Sky shrieked, and Wind looked like he was going to faint. Time stood stunned, even him blown away by the appearance, Hyrule took in a sharp and short breath, Four looked like they were going to scream and Wars eyes widened until they couldn't anymore. Twilight actually started shaking from what seemed to be disbelief and possibly excitement.

"Well, well, well, Heroes! Looks like we meet again!"

    Summary

Zelda picked up her pen and, keeping half her attention on Link, she began to write again. “And what about those murals? They may be ancient history, but I can’t shake the feeling that they may have something to do with recent events in the castle.”

'Are you suggesting,' Link signed hesitantly, 'That Hyrule castle is haunted?' Zelda frowned. Her nose scrunched in a way that told Link that she absolutely was suggesting that but was hesitant to admit it.
    --
Link and Zelda don't make it in time to see Ganon return. As a result, the upheaval is not instant or dramatic, instead, it manifests slowly and subtly. The people of Hyrule begin to think their land is haunted, so it's up to Link, Zelda, and the descendants to investigate.

Alternatively, Link and his friends think they're the Scooby Gang but they've just been dropped into an X-file.

Worse, the Calamity is not the only piece of history lodged in the bedrock of Hyrule. Deep under the ground, other histories await. Some start to seep up.

Link is not yet rid of fate – but nor is he alone in facing it.

    Summary

The Ancient Sheikha were far from stupid. So, when they were digging into the Zonai and found a glowing stone with the capacity to power three divine beasts alone, they naturally sent it to their biggest project. While attempting to figure out how to draw power from it, they accidentally melted it down. Prompting some new ideas, some far for experimental than others. However, they ultimately decided to backtrack and restored the stone to its original form. When the Shrine of Resurrection was completed, the Sheikha added an emergency protocol. Should it ever be the case where the shrine was failing to bring back either Hylia’s hero or her descendant, the shrine would melt down its power source and inject it into them. After all, that amount of power should bring anyone back if it doesn’t kill them, but those chosen by Hylia or related to her should be more than able to handle it without repercussions.

    Oh how wrong they were.

    Summary

In the aftermath of a century-old disaster, Link wanders across Hyrule on his quest to save the kingdom and its princess, all the while piecing together the shattered fragments of his own mind. Along the way, he reckons with how much he's lost, and how much he recovers.

An unexpected sequel to "One Bite at a Time". Decidedly less fluffy, at first.

‘I guess I just don’t understand the problem,’ he signs. ‘What are you fighting about?’

“I want pretty boots from the merchant boy going to Akkala,” Ghirahim states.

“I don’t want to trek all that way for a pair of stupid boots he doesn’t need,” Zelda responds.

    ***

Ghirahim annoys Zelda into journeying across half of Hyrule to buy him boots at a discount.

    Summary

    TEARS OF THE KINGDOM REWRITE

Link evaded at just the right time. Around him time slowed, and he raised his own sword—hoping to make clean work of this beast.

But amidst the stillness, dread crept up to him. No longer accompanied by the ghosts of the champions, he felt his mortality suddenly weigh on him like the crushing weight of all his and Zelda’s newfound responsibilities. In slow motion he glanced, wide-eyed at the Lynel, whose eyes seemed to glisten with some strange understanding.

    And then it spoke.

“Hero of Hyrule, it’s been a while—“

Or, when a kingdom is still haunted by its past, it’s up to Link and Zelda to step up to the task and become Hyrule’s new hope. But paving a way to a brighter tomorrow will prove difficult when a new threat emerges from buried secrets and built-up vengeance. But under no circumstance must Link and Zelda cave under the pressure—for Hyrule’s sake.

    Summary

"I would also like to check on the state of the divine beasts," Zelda nodded along, "Maybe see if we can find..."

"Well that's a morbid thought," Link laughed slightly, as he tried to lighten the air again. They all knew what Zelda was trying to say. She wanted to see if she could find any remnants of the Champions. It was a fair thing to ask for. No one had been able to check for those hundred years. If it could give her just the littlest bit of relief it was worth it.

    Summary

“A hero doesn’t blame themselves for what they could’ve done, for what could’ve happened; they will never be able to make up for losses or casualties. A hero just moves on. We’re humans too, and the pedestals that people put us on gets to us, and we can’t change that either.

“The only thing a hero can do is to keep saving others, and hope that, miraculously, they don’t keep making the same mistake. Stop thinking of the what-if’s and what-has-happened; you can’t change that. There are people right in front of you that you can save. That’s enough. That’s enough to keep being the hero people see.”
    -

Or, how a forgotten hero got a second chance to live the life he couldn't before, and right the one mistake he made along the way.

    Summary

Hyrule turned towards the older boy, his eyes intense and wary. “Sky, can’t you feel it? It’s different.”

The words sent a ripple of confusion through the group as Time pushed his way forward, the stone in his gut now joined with one of concern. Sky, at the same time, widened his eyes before turning to peer at the portal before them. He let out a small gasp as Time reached them, glancing back at Hyrule.

“Hyrule, what do you mean by different?” Time intoned, placing a grounding hand on the younger man’s shoulder and flickering his eyes between his two most spiritually inclined. Hyrule was back to staring at the portal, his brows now furrowed upward in concern and confusion.

Sky grasped Time’s wrist, gaining eye contact from the elder. “He means that this portal isn’t to a world we’ve been to before.” He swept his eyes across the group as they began to pick up his meaning before turning back to Time. “We’re going somewhere new.”

    Summary

One month ago, the Hero with the Sword that Seals the Darkness destroyed Calamity Ganon, rescued the princess, and restored peace to Hyrule. Since then, not a soul has seen him.
Besides the popular gossip magazine nobody with a sense of propriety would mention, it seemed the world had moved on from him and onto far more important matters, such as the place Princess Zelda would have in the world now that she stood on her long dead dynasty’s corpse of a birthright: Hyrule.

    Summary

“I hate to push this burden upon you after all you have faced and conquered. However, I cannot think of a person with more dedication than you, my champion. I trust you will carry out your duty once more, Link.” His eyes began to well up but he blinked rapidly and nodded with finality. “Please accept the power of the Goddess and restore peace to Hyrule.” An orb of golden light flowed from within her chest as Zelda cupped it into one of her hands.

Link awoke to the sound of chirping birds. His hand was outstretched towards the light of the sun shining high in the sky. He felt a single tear trickle down his face before he blinked up at the shining sky. He had a job to do.

    or

Zelda was unable to survive the one hundred years she spent trapped in the castle. Link is left to fulfill the duty she could not, while still being torn between old Link and new Link, and dealing with the grief of a person he barely remembers. It is not an easy feat, but Link was never anything but persistent.

    Summary

One moment Link was desperately pushing his train past its limits, trying to get back to Hyrule Castle to warn Zelda about the pirates. The next he was sitting up in a watery grave and Zelda had apparently gotten herself disembodied again. Which, he could deal with, it had happened before after all. But where was his train? In fact, where were the train tracks, and what's this about a Calamity?

Note: I've seen stories where Wild was a brand-new soul, but I haven't seen any where a previous Link came back. Also, this was born from the idea that Spirit is an engineer and all I can imagaine is him running around trying to figure out how the Guardians work.

    Summary

After the defeat of Calamity Ganon, Link is sent by Zelda to eliminate what monsters remain throughout Hyrule, a task that he gleefully accepts, so long as he can go without breaking any weapons. When Link finds a secret weapon shop in Gerudo Town, he doesn't expect to spend all of his money on a pair of uniquely branded swords, nor does he expect the swords to come to life at his defense. Two sword spirits now follow him around Hyrule, fighting the remaining monsters that plague the countryside. Somewhere deep down, they seem very familiar to Link, and throughout his journey, he gets to learn more and more about his new companions.
