Pepper and Tony were already married before Civil War.
Tony didn't know the identity of Spider-Man before taking Spider-Man to fight the Rogues in Civil War. After the fight Tony discovered Spider-Man was an eleven-year old Peter Parker. (Peter disguised his height, weight and age by adding bulk to his costume, using homemade stilt-type extensions of his legs to make him taller and using a homemade voice modulator all to make everyone think Spider-Man was at the very least a young adult) ...
After the discovery Tony gave Peter a real paid Internship. Tony and Peter got as close as father and son. May died when Peter was twelve. Tony and Pepper adopted Peter. Everything was good and golden until The Blip. Peter was gone for five years. Everyone got five years older. Peter was still only thirteen.
Everything became strained after Peter came back. Peter felt forgotten, neglected, pushed to the background.
Something went missing from Tony's lab. An innocent Peter got blamed.
Peter basically gets kicked out.
Tony finds out the truth but by then Peter's already been through some horrifically horrible stuff.
