But when strange dreams begin to arise, and an apparition begins manifesting before the Ninjask, these answers begin to seem much closer than the emerging Rescue Team imagined...

The first 2 episodes of My Little Pony G4, except Pokémon are present in the world. I may or may not branch this story into different episodes, but for now the first two are good enough. I've seen folk do this a few times on Fanfiction.net. but the ones I see tend to either make them human, the pokémon are literally just the Mane 6's pets, or in the case of that one fic, both. I aimed to keep the original setting and cast while only changing the circumstances surrounding them, so hope you all enjoy!
