Set 2 years after the events of Danganronpa 3 but 2 years before the events of Danganronpa V3.After Makoto Naegi became the new principal of hopes peak academy and successfully defeated despair and restored hope to the world everything was finally normally again. Society rebuilt itself,and peace was everyone. But a disease started to spread and rumors circulated that somebody started it,and that a new Junko is on the rise.The suspected place where the disease and the culprits are theorized to be is on a City called Kodaka,which is where Makoto and Komaru lived growing up.So Makoto along with Yasuhiro, Toko,Kyoko,Aoi,Byakuya,along with Komaru go to his hometown to investigate it.As they arrive on the island they get ambushed by a bunch of Units. But not by Monokuma Units! Oh no! They get ambushed by a bunch of Monomi (Usami) Unit's! Which shocks them because they didn't even know There were such things as Monomi Units.And Towa company was shut down after Haiji Towa Fell into despair.Everyone gets kidnapped with the exception of Komaru and Toko.Komaru and toko meet a new girl by the name of Misaki Shokuhou and they team up to stop the new despair and save everyone they know.

Nagito Komaeda sabía que sería el Afortunado Definitivo aquel año, pero quería darle una chance a los exámenes de ingreso al Curso de Reserva. Y valió la pena, conoció a Hajime Hinata allí. Su valiosa amistad le dio esperanza, esperanza de que la gente sin talento también podía ser útil.
Aunque, a pesar de que quiso formar parte del tan infravalorado Curso de Reserva de Hope's Peak, su suerte terminó llevándolo hacia el curso principal. De todas formas, teniendo buenos amigos y talentosos compañeros no había mucho de qué preocuparse, incluso si la suerte se le ponía en contra alguna que otra vez.
Pero la felicidad no duró mucho, y al segundo año de preparatoria una tal Junko Enoshima llegó decidida a poner la academia patas para arriba.
Eso sí, el único que sospechaba de ella era Komaeda. Pero...
¿Alguien le creería?
