Obake survived the explosion from the Star and the destruction of his lab that he and to some degree Hiro made. He was never found when Hiro and Baymax searched in the wreckage. So everyone, even Noodle Burger Boy and Trina, thinks that he is dead.
(This is before the fake Liv also known as Di shows up as an important villain, so she is not in this.) And though Obake is still very intelligent and still acts like before this time he will stop at nothing to make the star, make Hiro become his apprentice, and destroy San Fransokyo along with their precious Big Hero 6. -

Summary
Defeating Obake is the conclusion to phase 1 of the Big Heroverse, and marks the beginning of phase 2, which is usually when things become way bigger than before. Big Hero 6 have decided to give their super suits upgrades in order to take on villains more effectively, while some of them found opportunities to gain work experience. However, as bioengineered monsters started appearing in San Fransokyo at the same time, the heroes have no choice but to take on this harrowing new challenge. Especially Gogo, who finds herself in a difficult situation in the midst of the plot which puts her double life as a superhero, as well as her sense of judgement on the line.
