Kyubey said so himself that Madoka could wish for anything she wanted didn’t he? She could even become…god. It didn’t matter to Madoka about power. But if becoming a strong celestial being would save Homura, or even better, change every magical girl’s fates and save everyone from this perpetual cycle of hope and despair, it would be alright if she disappeared from the surface of the earth.
